When you have a route ready, you may have a lot of unused files in your directories. I wonder if there is a program to get rid of these unused files, so the route will load and run faster, and the download will be smaller.

Never heard of one ... I'm afraid you will have to remove files in your directory (and structure lists in the route files) manually and check the error reports to see what you need to put back in.
